There is no "best" class. If this question had an answer, the developers would have failed at balance!

I'll give you the general breakdown of roles in PvP. If you want to DPS, you can be powerful as either the Commando or the Vanguard. However, they have different roles--as a Vanguard, you'll generally have higher armor, more absorption, and so forth. Your skills will be a bit more geared toward utility DPS, as in steady DPS with little burst capability.

Commandos will have slightly less in terms of armor (they don't have a Shield offhand), but they're very powerful offensive powerhouses, even when specced as a medic (although obviously less so). They have a lot of high-burst skills, so are more capable of taking down single targets quickly, although they burn a lot of ammo in doing so.
